i AGREE! in the vid he says its some sort of pickup...it kills the guitar to me.

Those covers are how the Fender bass guitars were originally designed.
Most folks... Adam included remove them.
The Bridge Pickup on the original Telecasters were similar. But again, most people took off the 'ashtray'.

I wonder how they effect the tone. Because at the end of the day, I'd take a hideous guitar with fantastic tone over a pretty guitar with shit tone.

They act as shields to help eliminate ground buzz. I have them on one of my P-Basses. Its dead silent when not playing. Unfortunately the pickup cover is right where most people like to attack the strings lol.
This is a better option for an Adam Sig Bass:
