Somebody already mentioned "Rabbit in Your Headlights" by UNKLE and Thom Yorke. Such a brilliant video, it speaks volumes and hits you in the gut (figuratively and well, er, literally)

Aphex Twin - Come to Daddy (it will give you nightmare but damn, it's good)

Aphex Twin - Windowlicker (creepy scarey and bordering sexually perverse, but it's all about open minds and ingenuity)

The Chemical Brothers - The Test (amazing and trippy)

It´s live, and makes "MJ look nailed to the floor", like promo at Warners described it (way back when they were still telling some truth).
If you are in the mood for some strange stuff, check out the Zappa films.
Then, you should have Floyd´s "The Wall" which actually is more of a film, but nevermind. Pretty cool animation inside. I love the roses of "Empty Spaces".
