You know I meant to put "the other NY NY by Ryan Adams" after the Reel big fish one, but no, I was just really effing tired and forgot everything last night.
 
New York in the title, or possibly explicitly mentioned by name, IE "This Mess We're In" by PJ Harvey and Thom Yorke is under consideration. But mostly just new york in the title

How about "First We Take Manhattan," either the original by Leonard Cohen or the R.E.M. cover.
 
my favourite is 'The Only Living Boy In New York' by Simon and Garfunkel. Not my usual listening, but it's a very pretty song. There's also a rather similar-sounding cover version by Everything but the Girl.

Craig Armstrong has a gorgeous song with Evan Dando of the Lemonheads called 'Wake Up In New York'.

And of course, I'd be incredibly remiss not to mention everybody's favourite Scottish indie popsters Belle & Sebastian's ode to the legendary figure that is "Piazza, New York Catcher".
