Is it:

"You're only river's run cold"

(You are only a river that has run cold)

or

"Your only river's run cold"

(The only river you have, has run cold)

and how does the answer affect the meaning of the song?

See? You added an "a" in that first option of yours. So I believe your second option was correct, as Khanada said.
