The song's about the whole lineage of women kinda, hence the line "I can't remember where I come, come from" The song isn't really so much about Tori's mother, but about Eve, essentially 'everyone's' mother.

'all of our secrets, all but one' is about the one tree they weren't allowed to eat from

The last bit is about Eve taking the snake's advice, and being poisoned against the moon (menstruation)
