After reading this thread, most of it is Blasphemy IMO! Mysterious Ways is actually a Hymn of God " God Moves in Mysterious Ways". I know that Mysterious Ways is not about sex, it may have evolved to more than that later, but Bono wrote that soley for God, and had no sexual meanings.
As for the others, which have been explained and are pretty hilarious, Acrobat, PonE, One, So Cruel,Kite, UTEOTW, no sexual refrences.
